The Fundy Baykeeper is a member of the Waterkeeper Alliance, an umbrella organization of grassroots programs called riverkeepers, lakekeepers, baykeepers, soundkeepers, and coastkeepers. The Alliance, led by environmental lawyer Robert Kennedy Jr., licenses each program to use the trademarked "keeper" name. Each program hires a full-time ‘keeper' "to serve as a living witness to the condition of their waterbody and advocate for the public's right to protect and defend the environment."

Through Waterkeeper Alliance membership, the Fundy Baykeeper is linked to hundreds of water activists with broad experience and mutual commitment to the success of the waterkeeper movement.

The first waterkeeper was the Hudson Riverkeeper, established in 1983 to clean up that river. By 1998, the Riverkeeper had filed over 150 successful lawsuits against polluters along the Hudson, forcing major clean-ups. Today the Hudson is one of the richest rivers on the continent and the Riverkeeper model has been adopted by citizens throughout the continent and world to protect their lake, river, coast or bay from threats of habitat destruction, pollution and misuse.

The Petitcodiac Riverkeeper based in Moncton, New Brunswick was the first waterkeeper program to be licensed in Canada. Next came the Lake Ontario Waterkeeper and the Ottawa Riverkeeper. In June 2002, the Fundy Baykeeper, a program of the Conservation Council, was licensed by the Waterkeeper Alliance, the 4th in Canada.
